COSMODEx: Cosmeceutical Discovery using
Microarray based Expression Profiling SystemsSpecific Microarray based design and development of Animal free research systems for multifaceted testing of cosmetological products
can be accomplished under this program. Briefly, we develop and utilize novel cell lines representing epithelial keratinocytes, ectocervical
vaginal cells, buccal cavity cells, melanocytes and their corresponding tumor derived cell populations to study metabolism and kinetics of
small molecules and candidates for cosmeceutical applications at their molecular level. Using a proprietary technology, stable cell lines
are developed and their wild type (control) profile is characterized using advanced genomic tools. Panels thus created will be specific for
hypersensitivity reactions, toxicity responding genes, cellular apoptosis genes, aging and senescence pathways related genes and
metabolite converting enzyme panels, cytochrome p450 family members etc. These panels are used as reference standards for customized
research programs for identifying Cosmeceutical molecules with regards to their activity and toxicity. Additionally, these customized
chips will enable the researcher to resolve the time dependent responses of Cosmeceutical and therapeutic molecules.

food, meat and marine products.
It has been well established that emerging economic threats associated with the safety of food and edible materials are indeed a concern
to nations that depend largely on exports from the rest of the world. Added to the complexities is the increasing threats to global food
security by engineered or man made threats such as large scale sabotage food or edible materials.
Major food pathogens like multiple species of Clostridium, Listeria, Bacillus, Yersinia, Vibrio, Botulism, Brainerd Diarrhea, Cholera,
Shigellosis etc. Specific signature sequence will be used for making specific and customized chip for targeted food products such as
Kosher meat, marine food products etc.

The Lab-on-a-Chip Approach
The Chip technology uses microfluidics whose behavior, precise control and manipulation of fluids that are geometrically constrained to a
small, typically sub-millimeter, scale allows quantification of biomolecules with a minimum volume of 1ul. The sample moves through the
microchannels from the sample well and it is injected to the separation channel. The sample components are electrophoretically separated
and are detected by their fluorescence and translated into gel like images (bands) and electropherograms (peaks).
Agilent 2100 Bioanalyzer – Technical Note
This technology utilizes a network of channels and wells that are etched onto glass or polymer chips to build mini-labs. Pressure or
electrokinetic forces move pico liter volumes in finely controlled manner through the channels. Lab-on-a-Chip enables sample handling,
mixing, dilution, electrophoresis and chromatographic separation, staining and detection on single integrated systems. The 16-pin electrode
enables the detection of samples which connected to HV sources.

RNA AnalysisAgilent 2100 Bioanalyzer is used which is a microfluidics based
platform for Industry standard of RNA quality control. RNA Integrity
Number (RIN), a quantitation estimate, and ribosomal ratios of the
total RNA sample will be provided. For mRNA samples the
percentage of ribosomal impurities is calculated.
RNA Application
This technology is the industry standard for RNA sample QC and
the Bioanalyzer Expert software generates the RNA Integrity
Number (RIN), a quantitation estimate, and will calculate ribosomal
ratios of the total RNA sample. RIN provides a numerical
assessment of the integrity of RNA—independent of concentration,

Cell Fluorescence Analysis
The Agilent Bioanalyzer is used for cell assays for analysis of cell
fluorescence parameters for flow cytometric studies. It works on
the principle of Pressure driven flow which is used to move cells in
a controlled manner through the microchannels which are
hydrodynamically focused to a portion of a channel by a side stream
of buffer and cells pass the fluorescence detector in a single file
and each event is monitored in a histogram or a dot plot.

as it does not read the terminal 50 -100 bases on both ends. iLife

Cloning of STRs/ Microsatellite Markers
Genotyping is a technology that can distinguish one sample from
another. The technology takes advantage of the Short Tandem
Repeats (STRs) or Microsatellites that occur dispersed through out
the genomes. The STRs are more often than not polymorphic in
nature and the number of repeats occurring in each STR locus
varies within samples. STRs that are linked/segregate with traits
are used for Market Assisted Selection (MAS) in breeding programs.
Cloning and characterization of STRs that might demonstrate
polymorphism within very similar samples are important for DNA

Genetic variation is what makes each human being unique, and

RT-PCR assays have been developed for a variety of target
sequences of food borne microbial pathogens, plant pathogens,
and genetically modified foods. A major and highly sensitive aspect
of RT-PCR is the use of fluorescent reporter dyes that undergo
enhanced fluorescence when bound to DNA. A major advantage of
RT-PCR involves the amplification of short DNA target sequences
of 60-70-bp, which allows greatly reduced extension times, which
when coupled with the advanced technology of RT thermal cyclers
with reduced ramp times, greatly reduces cycle times so that
amplified targets can be recognized within 30 min of amplification
in some cases

Q-PCR is used to measure the quantity of a PCR product. It is the
method of choice to quantitatively measure amounts of transgene
DNA in a food or feed sample.If the targeted genetic sequence is

Whole Genome SequencingWhole genome characterization by shotgun sequencing can be
performed both by single pass fragment analysis and also by paired
end analysis f fragments from total DNA, PCR products, etc.
Fragment reads are used to detect SNPs and small indels in
previously sequenced genomes. Paired End reads are used for
confident genome assembling and to detect larger structural
variants, including chromosomal rearrangements and large indels.
Fragment libraries are typically constructed from 5 micrograms of
total DNA.

Whole Transcriptome AnalysisThis service includes Quantitative transcriptome profiling by
sequencing cDNAs constructed from messenger RNA isolated from
total RNA.
By sampling randomly from total RNA, RNA-Sequencing yields
counts that are as quantitative as qRT-PCR but across a space
more broad than a microarray - the entire transcriptome!
RNA-sequencing can be combined with Paired-Ends for sequencing
ranscriptomes from non-model organisms for which no reference
is available. Even if you do not need the expression data, RNA-
sequencing can also be a more cost effective strategy for
sequencing the gene space of an organism not previously
sequenced.
RNA-sequencing profiles are also more versatile than microarray
expression profiles as they are amazingly reproducible and can
represent an absolute rather than relative quantitation. In this way,
data sets produced over many runs can be easily compared. Further,
it is possible to make gene-to-gene comparisons instead of only
treatment-to-treatment comparisons of the same gene given by a
microarray.

Micro RNA Analysis
MicroRNA sequencing is performed for the Discovery & quantitation
of novel microRNAs and isoforms by sequencing cDNAs of
microRNAs isolated from total RNA.
Similar to RNA-sequencing, microRNA sequencing samples
quantitatively from the entire small RNA population of the cell,
including most RNAs smaller than tRNAs. From this data we can
simultaneously discover the expressed microRNA population of
the sample as well as build an expression profile that can be
compared to other samples.
We will need just 20 micrograms of total RNA and the following
steps of microRNAs extraction, cDNA preparation, library
construction, sequencing and analysis will be performed by us.

ChIP sequencing
Unlike the ChIP-on-chip microarrays here is a technology that
involves Discovery & quantitation of protein-DNA interactions by
sequencing DNA from immunoprecipitations.
If the DNA is recovered by immunoprecipitation, we can sequence
it! We offer sequencing IP products from transcription factors,
histone modifications, and RNA binding-proteins.
Using specific antibodies, ChIP-sequence protocols call for the
cross-linking of DNA/RNA with neighboring proteins, sonicating the
fragments until they are very small (~200bp), and then purifying
the DNA/RNA.
In this way we can define the actual binding locations of proteins
genome-wide. Alternatively, we can provide whole-epigenome
profiling by sequencing the ChIP products of one or many histone
modifications.
We offer the ChIPsequence service with any total amount of DNA
but including at least 20 nano-grams of DNA in the 150-250 bp
size range.

SureSelect Target Enrichment System significantly improves the

Our codon optimized genesIt matters as much as protein expression matters. Different
organisms have different codon usage preferences. For example,
the preferred codons used in a human gene may be rare in bacteria.
This can cause problems when researchers attempt to express
human genes in E. coli. Using our optimized synthetic genes, many
of our customers have reported dramatic increases in protein
expression.
Why use gene synthesis instead of PCR cloning?
PCR cloning, the most common method of obtaining genes, may
not be able to produce a gene of sufficient quality or even at all.
First, a cDNA library for a specific type of tissue has to be prepared
or purchased, which requires either time or expense. Second, the
gene must be abundant in that cDNA library or it will be very difficult
to clone any useful way. Third, when PCR is successful, its products
may have mutations or single nucleotide polymorphisms (SNP),
which can cause problems during experimentation or other
applications.
Key Features• There is no length limit. We routinely synthesizes genes of 10
kb or longer.
• Standard vector: pUC57; synthetic genes will be cloned into
Sma I or EcoR V sites of the standard vector.
• We can subclone the synthetic gene into the vector of your
choice; the vector must be provided by the customer and must
be a commercial vector with a full-length sequence.
• We can synthesize the 5'-end or 3'-end of the gene and anneal
it to your partial clone to obtain the full-length gene, provided
that you have the sequence.

Bacterial protein expression systems: They are both the most

Yeast Expression System: This system is extremely useful for
expression and analysis of eukaryotic proteins. Protein expression

Offgel Fractionation
2D-GE is a powerful method, but in case of complex protein
mixtures, many times, people are unable to get reproducible
fractionation with high resolution. In contrast to conventional
isoelectric focusing, OFFGEL fractionation delivers sample in
the liquid phase which is much more convenient for the other
subsequent separation experiments like liquid chromatography.
The main advantages are that there is no need for gel staining
and no need to recover sample from the gel, which decreases
the loss of sample and increases the reproducibility of the results.
The OFFGEL electrophoresis reduces sample complexity,
making it possible to detect a small difference in the protein
pattern.
A combination of OFFGEL fractionation based on isoelectric
point, and high-sensitivity on-chip electrophoresis with the Agilent
2100 bioanalyzer, results in an analytical 2D-GE-type analysis
with excellent sensitivity and reproducibility. Best part of
combination of both technologies (OFFGEL and on-chip
separations) allows detection of even a small change in protein
pattern.

Examples of the Ab Microarray’s utility include the study of
expression of apoptosis regulatory proteins, as well as the study of
expression of proteins relevant to diabetes. This array allows to
detect differences in protein abundance between two individual
samples—cells, whole tissue, or biological fluids. The fluorescence-
based procedure, which takes less than a day to complete, lets
you detect as little as 20 pg/ml of each protein target. A dual-color
detection method is uniquely designed so that inherent variations
in dye labeling do not affect the outcome of the experiment Thus,
one can be confident that the side-by-side comparisons reflect the
relative abundances of proteins in the sample. Follow-up studies
with Western blotting and in situ hybridization support these claims.
The proprietary process ensures that antibodies remain functionally
active even after they are covalently immobilized to the glass
surface. The arrays are printed on 75 x 25 x 1 mm glass slides, all
arrayed antibodies are carefully tested for specificity and sensitivity.
Those that display a high degree of cross reactivity are eliminated
from the final product.

ProcedureThe antibody array protocol, as followed at iLife Discoveries,
outlined in Figure 3, is a fluorescence-based procedure in which
antibodies printed on a glass surface are used to capture
fluorescently-labeled antigens. The entire procedure, from sample
preparation to array scanning, takes one day to complete.

Detection of Anti-Drug Antibodies (ADA)
Immunogenicity is the degree of the immune response to a
therapeutic drug. Anti-drug antibodies (ADA) produced in the
process can elicit allergic or anaphylactic reactions, reduction in
efficacy, and/or induction of autoimmunity. Currently a prerequisite
for the approval of a therapeutic protein involves strict regulatory
immunogenicity testing of biopharmaceuticals during clinical trials.

developed capabilities for Recombinant adenoviruses based
epigenetic gene transfer technology and corresponding protein

A gene expression microarray is a technology used in genomics to
know the change in expression of gene. microarray has thousands
of spots of DNA oligonucleotides, that is called features. Each

Alternative splicing is defined as variations in RNA splicing
mechanisms resulting in multiple splice variants. Affymetrix Exon
array is used for studying the alternative splicing of genes which is
important in identifying the antagonistic functions, certain genetic

Custom Chip Design and Analysis
To study gene expression at genomic scale mostly microarray chips
are, it is important to design oligo probes that specifically represent
large number of DNA sequences. Cross-hybridization is most likely
from the regions with contiguously and perfectly matched bases.
Oligo probes should also be sensitive and hybridize under similar
conditions. We design chip for diagnostic purposes by picking
specific oligos by skipping regions with contiguous bases common
in other sequences. We assure for specificity and it is double-
checked by NCBI BLAST. Similar sequence regions to non-coding
RNAs are avoided because total RNA are often used for array
hybridization. Low-complexity regions are also filtered out to
maintain oligo specificity. Oligos and sequence regions that may
form secondary structures are discarded since both the probes and
the sequence target sites should be easily accessible for
hybridization.

Real Time PCR is used to measure the quantity of DNA, cDNA, or
RNA present in a sample. It is extremely sensitive technique for
mRNA detection and quantization. RT-PCR can be used to quantify
mRNA levels from very smaller samples. Therefore, this technique
is very sensitive to enable quantitation of RNA from a single cell. A
DNA-binding dye binds to all double-stranded DNA in PCR that
causes fluorescence. An increase in DNA product during PCR leads
to an increase in fluorescence intensity and is measured at each
cycle, this allows DNA concentrations to be quantified. However,
DNA dyes bind to all DNA PCR products, including nonspecific

orientation. Typically considered primer design constraints are the
length of the primer, the GC content, the melting temperature and
GC clamp. The length of primers should be within 16 bps~28 bps,
while the difference of the primer pair length should not exceed 3
bps. The GC content of primers should be within 40%~60%. The
melting temperature of primers should be within the range of
50oC~62
oC, while the difference of the melting temperature of a
primer pair should not exceed more than 5oC. Finally, the 3’ end of
primers should be G or C.In recent years, secondary structures
were applied to primer design, such as dimer, hairpin and specificity
of a primer pair. Use dynamic programming to design primers. This
allows for designing multiple primers for multiple target DNA
sequences. We identify the specificity-determining subsequence
of each primer and examine its uniqueness in the target genome.
