Compilation of transcription regulating proteins

Introduction
As gene regulation is one of the central topics of molecular biology efforts
have been made to define the regulating elements. On DNA level, cis-acting
sequences have successfully been defined for a large number of genes. Promo-
ter, enhancer, and regulating Cor responsive) elements have been determined
which govern constitutive gene expression on a basal and often low level,
which enhance or repress transcription of the respective gene in a cell- or
stage-specific manner or which make the gene responsive to external trigger
signals, e.g. to hormones or metal ions.
In the last years, it became evident that these sequences exert their influ-
ences by interaction with specific proteins, e.g. general or specific tran-
scription factors or steroid hormone receptors. Accordingly, the number of
reports increased dramatically showing the occupation of "regulating" DNA
sequences by these trans-acting factors.
The aim of the following compilation is (i) to give an survey of the genes
for which regulatory and protein-interacting elements arc known and to
localize these regions (Tab. 1); Cii) to assign to these elements the fac-
tors by which they are recognized (Tab. 1); (iii) to list the regulating
factors, their target genes, some of their molecular properties and corre-
sponding proteins of (presumably) similar function (Tab. 2); (iv) to compare
the DNA-binding domains of those regulating proteins, which hypothetically
possess a finger structure (Tab. 3).
This listing might provide a basis to systematize the puzzle of transcrip-
tion factors, particularly those for the genes which are transcribed by
eukaryotic RNA polymerase II. Accordingly, only genes transcribed by this
enzyme are included in Table 1. Depending on which term is more commonly
used, either the genes or the gene products are listed in alphabetical
order.
The species from which the respective gene is derived is given in the second
column of Tab. 1 as is the source of the recognizing factor. The abbrevia-
tions for the cell lines are explained at the bottom of Tab. 1.
If not stated otherwise, the numbering system refers to the transcription
initiation site. Exceptions are most of the viral systems, where genome
coordinates are given, or some other examples displaying the locations with
respect to the translation start site (quoted "1: ATG"). In cases where

several approaches have been applied to localize the protein binding site,
DNase I footprinting data were generally depicted with highest priority due
to the widespread use of this method. Sometimes, footprint windows are seen
at the non coding Cnc) or the coding (c) strand only, as is appropriately
indicated. Slight differences between the boundaries on either strand,
however, are neglected, the more extended frame being quoted. If the region
for which protein binding has been proved is located in a previously well-
defined regulatory SNA sequence, the corresponding term is included as well.
The most frequently used methods are abbreviated as listed below, they have
been applied in vitro unless stated otherwise. Data obtained by competition
experiments are included only in cases where they apparently provide val-
uable additional information on a factor already defined otherwise. Occa-
sionally, very similar data of several papers have been combined for the
sake of clearness. In these cases, slight differences might have been neg-
lected.
The sequence motifs which seem to be recognized by the respective factor are
either displayed as suggested by the authors. Alternatively, short sequences
are given as a whole. Capital or small letters reflect the importance of the
individual residues, e.g. by matching a consensus or a palindromic sequence.
The factor terminology is the same as that of the authors cited.
Table 1 displays a compilation mainly of the factors which Are defined in
Tab. 1. It summarizes the genes which are recognized by a given factor. As
far as data on the molecular weight are available they are included. In some
cases, isolation and sequencing of the cDNA yielded information on the
DNA-binding domain. If "finger" motifs were detected, their number is given
together with the type of finger structure, i.e. CH for one pair each of
cysteine and histidine residues or CC for two cysteine doublets. If defi-
nitely no finger structure is present, this is indicated as is the presump-
tive existence of a helix-turn-helix motif (ottex). The column "synonyms,
equivalents" tries to indicate obviously identical factors (e.g. MLTF/UEF/
USF) or possibly equivalent proteins from different species (e.g. B factor
(Drosophila)/TFIID (HeLa)). However, these assignments are of very different
degree of certainty and should only be taken as hints.
Finally, Table 3 is a collection of finger sequences of known transcription
factors or putative regulatory proteins/gene products. As was the hypotheti-
cal finger structure was first discovered in the Xenopus laevis transcrip-
tion factor (TF) IIIA this protein is included in this table as well al-
though it acts on a gene transcribed by RNA polymerase III.
