The department of Microbiology and Plant Pathology strives to be a dynamic multicultural institution which provides the highest standard, most relevant research and training in microbiology and plant pathology to satisfy education priorities in these fields, with excellence. These aspirations are reflected in the achievements of our staff and students. Dr Theron received an award from the University as an exceptional young scientist and Prof Korsten was promoted to full professor. Two post-graduate students received the Prestigious NRF

Scholarship and two received the Mellon foundation Award. Two new post-doc fellowship were also awarded. Over the past 5 years our student profile has been changing constantly at both the undergraduate and post graduate level and has become more representative of the South African demographic situation, with more than 30 % of our students hailing from previously disadvantaged communities. Research in the department is focused in the areas of water and environmental microbiology, plant biotechnology and molecular virology. The department has between 70 and 80 postgraduate students at any one time, with 48 % of the students in the department are post-graduate students. During the past 5 years 67 honours degrees were awarded and 44 students completed their MSc and PhD degrees, making the department a leader in the field of education and research in Microbiology and Plant Pathology in South Africa. More than 135 publications were published in peer reviewed scientific journals during the past 5 years and 6 patents registered. In the year 2001, 35 peer reviewed articles were published and the staff continued to make a significant contribution at both national and international scientific meetings, with a number of keynote presentations at international conferences. The strategic alliance between the CSIR and University of Pretoria, continues to impact positively on our department. Two PhD degrees and 20 MSc degrees were awarded in the joint (UP/CSIR) MSc Water Resource Management and PhD Water Resource Management program, since its inception two years ago and currently we have 10 MSc students and 2 PhD students enrolled in this program. Employment equity has been and still is high on the agenda in the department and much success has been achieved in addressing gender and race issues. Of the academic staff, 42 % currently represent designated groups. We are very fortunate to be associated with our extraordinary professors. Both Prof Steyn and Strydom play an important role in the Biological Nitrogen Fixation Center. Prof Jooste has played an important role in fostering the relationship between ourselves and the ARC and is currently involved in a joint NRF project. Prof Ashton is invaluable to the Center for Water Biotechnology as advisor, mentor and lecturer. Prof Atlas was elected as the President of the American Society for Microbiology during 2001. He furthermore co-authored a chapter in an Encyclopedia with Prof L H Nel. Prof Viljoen played an essential role in giving guidance to our students working at Onderstepoort Veterinary Research Institute. I would like to thank the staff and the students for making this an excellent department to lead.

Doctor J Theron

Dr Theron recently received an award from the UP for exceptional achievement as a young scientist. Jacques Theron was born on 10 July 1968 in Pretoria and attended primary school in Paarl, near Cape Town and secondary school in Pretoria. He then enrolled at the University of Pretoria to study Microbiology. Having a healthy interest in sport, he represented the Northern Transvaal XV rugby team, but his interest in microbiology led to him enrolling in postgraduate studies at the University of Pretoria. He was awarded the M.Sc degree (cum laude) in 1994 and this was followed by a Ph.D in Microbiology in 1996.

During this time, his research focussed on the molecular biology of orbiviruses. After completion of his PhD, he was appointed as Lecturer in the Department of Microbiology and Plant Pathology at the University of Pretoria. At the beginning of 2000 he was promoted to the position of Senior Lecturer in this Department. His research interests straddle the fields of molecular bacteriology, virology and diagnostics. During 2000, he was the recipient of the Water Institute of southern Africa (WISA) biannual award for most promising young researcher and has recently received an award as an exceptional young researcher from the University of Pretoria (2002). He currently holds a Y1 peer rating which he received from the NRF in 2001. His current research interests include investigations regarding the molecular mechanisms underlying biofilm fomation by Gram positive and Gram negative bacteria (in collaboration with Prof V.S. Brözel), and the role of specific foot-and-mouth disease virus and orbivirus proteins in virus replication (in collaboration with Prof H. Huismans and Dr H.G. van Rensburg).

Professor Lise Korsten

Prof Korsten has recently been promoted to full professor in the department of Microbiology and Plant Pathology. Lise Korsten neé Myburgh was born in Stellenbosch, 10 February 1959. Her family later moved to Johannesburg where she attended Florida Primary and Florida High School on the Witwatersrand. She returned to Stellenbosch to study a BSc and BSc Hons degree which she completed in 1979/1980 majoring in Plant Pathology. Her primary focus was in the field of phytobacteriology studying under Prof Martin Hattingh. She left the University of Stellenbosch with a keen interest in mountaineering and wine appreciation and continued her studies at University of Pretoria. In 1984, she completed her Masters degree Cum Laude under the

guidance of Prof J M Kotzé (previous head of the department), Prof F C Wehner and Prof P L Steyn. During the same year she was appointed Research Officer in the department. Her studies focused on a new bacterial disease of avocado. She continued working on avocados but shifted focus to avocado sunblotch disease where she developed the first sunblotch viroid diagnostic center in South Africa in 1985. Thousands of nursery mother trees were subsequently tested for the South African Avocado industry laying a sound foundation for viroid-free propagative material. The dot blot hybridizations technique using radio-actively labeled RNA probes was optimised and commercially used in the newly fitted laboratory for radio active work which was equipped and funded by the SA avocado industry. In 1988, she was appointed Senior Lecturer and taught Microbial Ecology, Phytobacteriology and subsequently Introductory Plant Pathology. From there her interest in microbial ecosystems on plant surfaces started which laid the foundation for her PhD studies on biological control of avocado fruit diseases. In 1989 her firstborn son, Laurie arrived, putting an abrupt end to wild water kayaking and long distance running. In 1993 she obtained her PhD under Proff J M Kotzé and F C Wehner. She subsequently established a monoclonal unit on the ground floor which was later converted to a PCR laboratory. In 1997 she was promoted to Associate Professor and registered South Africa’s first biocontrol agent for preharvest applications to control fruit diseases. The product Avogreen, was subsequently commercialised by Stimuplant. In the same year her second son Louis-Neil, was born. Her research focus now included mango and citrus fruit diseases and an extended group of postgraduate students, researchers and assistants. Citrus greening, one of South Africa’s most devastating diseases, have been studied by her group since 1986 and resulted in the development of monoclonal antibodies and subsequently a PCR protocol for rapid field diagnosis of the pathogen Liberibacter africanis. A national field survey in 1994 revealed the presence of citrus greening (huanglongbing

disease) in the Cape, a region previously regarded as greening free. In 1997, citrus black spot was included in the group’s research portfolio and soon a diagnostic PCR protocol was developed to distinguish between the pathogenic and non-pathogenic forms of Guignardia. Currently, South African citrus exporters face the possibility of losing an important export market in Europe due to the presence of this pathogen. More effective, accurate and rapid diagnosis of the pathogen can prevent major rejections of export consignments. Due to the recent global awareness of food safety in primary agriculture, detection and control of foodborne pathogens on farms and in packhouses was included in the postharvest research portfolio. Pos tgraduate training in Postharvest Technology was introduced by Prof Korsten and now includes Risk Assessment, Eurepgap, HACCP, and other pre -requisite programs for food safety. In addition, all six ground floor fruit laboratories equipped by the citrus and subtropical industries have been ISO 17025 accredited by SANAS. Prof Korsten’s team spent 18 months to develop and implement this system. All new students are currently trained in ISO and food safety systems empowering them to pursue a variety of career opportunities. Several techniques have been accredited which include bacterial identification, screening biocontrol agents, detection of foodborne pathogens in packhouse water, on fruit and in packhouses and PCR diagnostics. Prof Korsten entered the new millennium with her first daughter Carli and now fully understands the difficulty of balancing motherhood with an academic career. Prof Korsten is currently rated a B3 by the NRF and has trained one PhD and 17 MSc students. Currently she acts as promoter for 7 PhD and 11 MSc students.

Mariette Truter

Mariette matriculated at Oos-Moot high school and completed her BSc and BSc(Hons) degrees at the University of Pretoria. She is currently registered for a MSc degree in the Department of Microbiology and Plant Pathology. Her research mainly focuses on soilborne plant pathogens and has a keen interest in fungal taxonomy. She is responsible for presenting the practicals in the courses Fungal Taxonomy, Plant Disease Control, Introductory Crop Protection and Growth, Activity and Control of Fungi.

The Division Plant Pathology at the University of Pretoria was recently audited by the South African National Accreditation System (SANAS) and subsequently qualified for ISO 17025 accreditation. This is a first for an agricultural research laboratory at a tertiary institution. SANAS is internationally recognised and is the national accreditation body of South Africa, which accredits laboratories to the relevant national and international standards. ISO 17025 is an international standard for testing and calibration laboratories where they have to demonstrate that they operate a quality system, are technically competent and are able to generate true and accurate test results.

Laboratories are assessed every six months to ensure that compliance to the standard is upheld. The Plant Pathology Laboratories are situated within UP’s Faculty of Natural and Agricultural Sciences. The scope of this accreditation includes testing a variety of samples for the presence of microbes, monitoring of coliforms in packhouse water, detection of food borne pathogens in packhouses and on fruit surfaces, testing of biocontrol products and PCR-based detection and fingerprinting of a wide range of plant pathogens. A case in point to illustrate the enormous value of this accreditation to the industry is the use of PCR to test export consignments of citrus for a disease called black spot. During the 2001 season, citrus growers in the Letsitele Valley lost millions of Rands due to rejections. This rapid, accurate technique can be used to test fruit prior to transportation to the harbours. This accreditation now allows the Plant Pathology Laboratories to do diagnostic work for the fruit industries, which can be upheld in an international court of law should a dispute arise.

Water Biotechnology: PROF T E CLOETE The Water Biotechnology Group focused their research on the passive treatment of acid mine drainage, microbial community diversity studies in activated sludge, and on solar pasteurisation of water supplies in rural areas. A new dimension was added with the three PhD students in Water Resource Management focusing on a multi-criteria decision making model for integrated catchment management in the one instance, a national strategy for monitoring the microbial quality of water supplies in the other and the third project revolving around the development of a national strategy for water supply in rural areas. Significant advances have been made in the development of a passive treatment system for acid mine drainage. The group working on activated sludge population dynamics, indicated for the first time, that the exopolymers produced by bacteria in activated sludge contained phosphorus and could play a major role in biological phosphorus removal from waste water. Research on solar pasteurisation indicated that this technique could be used successfully for treating groundwater to meet potable standards, hence providing an ideal cost effective method for treating contaminated water in rural areas. Forest/tree pathology: COUTINHO TA Host-pathogen interactions, ecology and biology of important tree pathogens.

White rust of Sunflower: AVELING TAS, VILJOEN A White rust is considered the most damaging sunflower disease in South Africa, and is caused by the obligate parasite Albugo tragopogonis. Research on the disease is difficult, since no greenhouse inoculation techniques are available. The development of such a technique will assist in the study of control methods which will include chemical control.

Panama disease of bananas: VILJOEN A Panama disease is considered to be one of the most damaging plant diseases in the world. In South Africa, the disease is particularly severe in the Kiepersol and Southern KwaZulu -Natal area. Since no effective method of control is available, it is important to develop an integrated disease management program to limit the effect of the disease in the field. Such a programme integrates plant disease resistance, biological control, general plant health and disease management. It is also necessary to analyse the pathogen population, and to determine the spread of the fungus. Plantation tree pathology COUTINHO TA Monitoring of the health status of trees. Identification of tree pathogens and disease diagnosis (through monitoring and submission of samples).

Postharvest Pathology KORSTEN L, SWART G Pre and postharvest factory that influence postharvest quality of fruits and vegetables are studied to ensure sustained market access through quality assurance. Postharvest pathogens that infect fruits and vegetables pre or postharvestly are studied in terms of ecology, biology and control. Integrated disease management: KOTZÉ JM, KORSTEN L, WEHNER FC, LABUSCHAGNE N, Alternative disease control strategies as part of integrated disease management systems focus on the use of biological and other natural control options. The reduced use of agrochemicals coupled with more environmentally friendly ways to control diseases and enhance plant growth, forms an integral part of IDM systems. Hydroponic pathology: LABUSCHAGNE N The main focus is the etiology and control of Pythium wilt and root rot in hydroponic systems. A disease control strategy is being developed for the different types of systems. A range of Pythium isolates have been isolated from the main hydroponic crops. These isolates are now being identified and screened for pathogenicity. Production of disease tolerant forest trees: COUTINHO TA Identification of new pathogens; studies on the biology and population genetics of important pathogens; development and

implementation techniques for rapidly screening species and clones for resistance to disease; disease surveys; investigation into management strategies including cultural, chemical and biological control. Nitrogen Fixation: JAFTHA JB, STEYN PL, STRYDOM B Leguminnous plants and their rhizobial symbionts are investigated to increase the application of Biological Nitrogen Fixation in South African agriculture. Rhizobia from a wide range of plant hosts are characterised in an effort to determine the diversity of the bacterial symbionts and possibly identify inoculant species for agricultural application. Biofilm physiology: BRÖZEL VS, THERON J, VENTER SN The bulk of bacteria occuring in the environment grow at surfaces, forming biofilms. Bacteria growing in biofilms display a unique phenotype distinct from broth or agar cultured ce lls. The behaviour of Pseudomonas aeruginosa and Bacillus cereus in biofilms is under investigation by proteomic (2D electrophoretorgrams of proteins), as well as genetic analysis. The regulation and function of a number of regulatory elements of P. aeruginosa affected during growth as a biofilm are being studied. The growth, activity and survival of pathogenic bacteria in drinking water biofilms is also under investigation. Molecular biology and virology: NEL LH, THERON J, VILJOEN G, INJAIRU RM, DUNGU-KIMBENGA B Gene manipulation technology is used in the study of aspects of gene expression and

protein function in a variety of micro-organisms, including a number of important viruses. Molecular genetic analysis is also implemented in the diagnostics and taxonomy of various important groups of viruses, bacteria and fungi. Protozoan parasites: VENTER SN The methods for the concentration, detection and typing of Cryptosporidium and microsporidia in various types of water samples are being developed. Bacterial pathogens in water: BRÖZEL VS, THERON J, VENTER SN The research focus entails the development of detection and identification methods, as well as a study of the fate (survival) of water-borne pathogens. Detection, typing and identification methods for Campylobacter and Vibrio cholerae in biofilms as well as surface and drinking water sources are developed. The prevalence of bacterial pathogens in biofilms associated with drinking water is investigated, as is the survival of pathogens in fresh water sediments.
