optimized detector settings so that you collect the highest quality information in every run.

• Calibration delivery system (CDS) allows very easy automated instrument calibration from a reference spray using the DuoSpray™ ion source. Instrument calibration can be performed during long batches of runs automatically. After initial calibration, the novel calibration strategy maintains instrument calibration across extended acquisition periods with no internal calibrants required during sample analysis.

• Method Wizard creates acquisition methods using workflow-based template methods. Liquid chromatography (LC) methods from an acquisition method can be easily combined with a new mass spectrometer (MS) method.

• Dynamic Background Subtraction (DBS) minimizes collection of MSMS on background ions to increase identification of low level analytes in the presence of background noise.

• Multiple Mass Defect Triggered IDA (Information Dependant Acquisition) improves IDA efficiency and reduces the need for multiple injections to get comprehensive information. Mass defect filters can be applied for specific mass ranges, and multiple mass defects can be applied.

• Neutral Loss Triggered IDA provides unique specificity by triggering MSMS when a specified mass difference is detected between two TOF MS scan types (high and low energy). The result is higher efficiency IDA experiments requiring fewer runs.

• Precursor Ion Scanning with full storage of MSMS spectra stores all product ions within a user specified mass range as Q1 scans a range of precursor ions. Post-acquisition, a Precursor Ion spectrum for any fragment ion can be generated. This targeted acquisition combined with high resolution MSMS can mine analytes of interest from background noise or MSMS spectra for every mass in a direct infusion method.

• iTRAQ® Reagent Optimization employs a rolling collision energy curve specific to iTRAQ® Reagent labeled peptides to optimize the signal for the low mass MSMS iTRAQ reporter ions.

2Enhancements and Fixes

The following is a list of fixed issues and enhancements that are included in this release.

Analyst® TF 1.5 Patch for Precursor Ion Scan

This patch corrects the following problem in the data display for precursor ion datafiles:

When the Show TOF spectra option is selected in the Precursor Ion Scan experiment, an empty TOF Precursor Ion TOF MS spectrum is created where the values of the calibration parameters “a” and “t0” are zero.

This problem occurs when a precursor ion experiment is looped in combination with a TOF survey scan and the Store Full Product Mass Range option is selected in the acquisition method.

When looping any MSMS experiment(s) with a TOF survey scan, it is strongly recommended to have the TOF survey scan as the first experiment in the acquisition method.

Analyst® TF 1.5 Patch for Instrument Optimization

This patch corrects the following problems in Instrument Optimization:

• Optimized IRD/IRW values were not being saved after optimization in negative mode.

• When selecting a reference file that uses a multiply charged precursor for Product Ion scans, the wrong precursor mass was being used.

• Q1 Calibration could not be performed separately from tuning Q1 Resolution.

• The voltage range that certain parameters (RO2, VF1, OFS) were ramped to was too narrow.

• Detector optimization voltage was only applied to one polarity.• If Channel Alignment failed, for example, if enough signal or peaks were

not present, then the original alignment values were not restored.• If a duplicate of Instrument Optimization data exists in the archive folder,

Instrument Optimization would fail to launch.

File information missing Agilent 1290 pump information

The File Information does not contain the gradient table for the Agilent 1290 pump. (ST 24414) This issue has now been fixed.

3Notes on Use and Known Issues

The following is a list of known issues, limitations, and important notes on using the software. Suggested workarounds, where appropriate, are included. If you find additional issues or limitations with the Analyst® TF 1.5.1 Software in addition to those listed below, email [email protected].

In general, if the Analyst TF 1.5.1 software is not responding, restarting the software might resolve the issue. If this does not work, restart the computer to make sure the Analyst Service software and device drivers restart.

Items Not SupportedThe following items have not been tested fully with the Analyst TF 1.5.1 Software and are not officially supported:

• Audit Trail functionality, including Audit Map (AB SCIEX recommends that you do not enable the Audit Map functionality).

• IDA Viewer.• Network Data Acquisition. Do not acquire data over the network as it may

have an impact on system performance as well as disk space on the network.

Notes on Use

CAUTION! Potential Loss of Data. Do not install the Analyst® TF 1.5 Patch for Instrument Optimization or the Analyst® TF 1.5 Patch for Precursor Ion Scan on top of the Analyst TF 1.5.1 software.

CDS autocal fails when using the Waters Acquity LC system

If there are any calibration runs during acquisition, communication to the instrument can be lost. If communication is lost, then reset the instrument and LC system. To avoid this issue, make sure that the Waters Acquity LC system uses the alternate network address (172.XXX.X.X instead of the primary network address (192.XXX.X.X). (ST30542)

Injection volume not applying to some LC devices

The injection volume in the Sample tab and Calibration tab in the Batch Editor, may not apply to some LC devices that are controlled by AAO drivers. For

Note: If the Analyst TF 1.5.1 software loses communication with the instrument, you may have to reset the system controller. For more information about the resetting the system controller, see the Scripts User Guide that installs with the software. To find this guide, click Start > Programs > AB SCIEX > Analyst® TF 1.5.1 Software > Software Guides.

example, the field does not apply when using the Eksigent systems. In this case, the injection volume is always taken from the LC method.

Issue with using sub-projects with AAO-based drivers

If a sub-project is created on a system with an LC that uses an AAO-based driver, any changes to methods are not saved. To avoid any issues, do not use sub-projects with LC systems that use an AAO-based driver. (ST 30468)

File size limit

The software can display data in the flat file format (.wiff, .scan) for files up to 2 GB in size. Data stored beyond this size limit will not display properly. To avoid reaching the limit, acquire a single sample per wiff file.

If you are acquiring to an existing data file, a warning message appears informing you that there is a 2 GB size limit. The warning message can be deactivated for Tune and Batch mode for the current Analyst TF 1.5.1 session only. (ST 23753)

Instrument Optimization

Make sure that you have a printer configured before running Instrument Optimization.

Manual Tuning

If you change polarity during manual tuning, you should wait approximately two minutes for the mass accuracy to stabilize.

Data Acquisition

During data acquisition, do not run other applications, including other AB SCIEX applications such as MultiQuant™ 2.0 software, as this may slow acquisition.

Explore mode and the PeakView™ software

AB SCIEX recommends that you use the PeakView™ software for all post-acquisition data processing with the exception of Precursor Ion scan mode. The PeakView software does not display data collected when using the Precursor Ion scan mode if the “Store full Product Mass Range” check box is selected. The PeakView software displays TICs for analog data (UV, DAD, and ADC data) but it does not display spectral data. If you want to explore analog spectral data, then open the file in the Analyst TF 1.5.1 software. For viewing data in real time, use the Analyst TF 1.5.1 software.

If library searching is required, then AB SCIEX recommends that you use the Analyst TF 1.5.1 software.

Installing the software on top of an existing data folder

Before installing the software, back up and then delete the contents in the <drive>:\Analyst Data\Projects\API Instrument\Data folder and the API Instrument\Tuning Cache folder. The Analyst TF 1.5.1 software creates a back up of the API Instrument project folder during installation. Large amounts of data in the API Instrument project folder may cause the software installation to take

Note: The .wiff file comprises three parts: .wiff, .wiff.scan, and .wiff.mtd. If you want to copy a data file, you must copy all three files.

11

longer than expected. To prevent the Temp folder from becoming too large, the API Instrument folder should be cleaned out first. (ST 24833)

Polarity switching

AB SCIEX does not recommend that users create methods with multiple periods that undergo a polarity switch. Users should create a new set in the batch when the acquisition method is the opposite polarity of the method that is in the current set.

Autocalibration using multiple methods in a single set is not supported

Autocalibration using multiple methods in a single set is not supported. To avoid any issues, create multiple sets making sure only one method is used in each set.

Unable to save or submit batch with long file path

You cannot save or submit an acquisition batch if its project path is longer than 126 characters. When you attempt to submit a file with a file path that is too long, you receive the following error message: “Failed to set Header data.” When you attempt to save this file, you receive the following error message: “Failed to save BatchName.”

Peripheral Devices

If you have to restart a device, you should also restart the computer to ensure communication is restored correctly. If communication is lost with the integrated syringe pump, reset the syringe pump using the syringe pump Reset button on the front panel of the instrument.

Keep Calibration Data File is de-selected during upgrade from the Analyst TF 1.5 software to the Analyst TF 1.5.1 software

During the Analyst TF 1.5.1 software installation (either by upgrading or by a new installation), the “Keep Calibration data file” check box in the Queue Options dialog does not remain selected. If the user want to keep the calibration data files, this option must be re-enabled after the installation of the Analyst TF 1.5.1 software. To open the Queue Options dialog, in Configure mode, click Tools > Settings > Queue Options. (ST 30245)

Information Dependent Acquisition (IDA)

Isotopic Distribution calculator and Match Isotope IDA

When performing Match Isotope IDA experiments, the Isotopic Distribution calculator shows the theoretical isotope distribution values (for example, 0, 0.0001) for intensities, which makes it more difficult to trigger in the pattern because the low abundance isotopes will not be typically observed. To avoid this, remove any rows from the table with low abundance (smaller than 1%) that are not useful. (SCR 13827, SCR 13236)

IDA Mass Difference scanning algorithm only sends one ion for MSMS

Occasionally, when running IDA experiments with the Mass Difference filter, single ions are sent for MSMS instead of pairs of ions. The Mass Difference scanning algorithm fails to select the pair with the specified mass difference. (ST 22588)

Page 12: Analyst® TF 1.5.1 Software Release Notes - SCIEXdownload.sciex.com/Analyst-TF-1.5.1-Release-Notes.pdf · The Release Notes for Analyst® TF 1.5.1 Software describe the features of

IDA data acquired using the Mass Defect Metabolism feature in combination with Exclude Isotope window may select incorrect peaks for MSMS analysis

IDA data acquired may show non-monoisotopic peaks selected for MSMS. To avoid this issue, set With charge state 1 to 1 on the Switch Criteria tab of Acquisition Method Editor. (ST 24975)

Tune and Calibrate

Cannot change CE or CES parameter on-the-fly when the CES field is populated

In Manual Tune, for Product Ion or Precursor Ion scan types, if the CES parameter is > 0, users should not change the CE parameter. If you need to change the CE parameter, stop the acquisition and then change the CE parameter for the change to take effect. Users should also not change the CES parameter during acquisition. (ST 19941)

PDF of the Parameter Settings dialog contains additional resolution information

Values for Low Resolution (High Sensitivity) mode for Q1 and TOF MS scan types appear in print outs of the Parameter Settings dialog box. Low Resolution (High Sensitivity) mode is applicable to MSMS scan types only. (ST 25074)

Max. Tune Idle Time field not used in Tune and Calibrate mode

The Max. Tune Idle Time field in the Queue Options dialog box is not used in Tune and Calibrate mode. To ensure instrument goes to idle status, enter a time in the Max. Idle Time field in the Queue Options dialog box. (ST 25189)

Tune and Calibrate - Instrument Optimization

Manual Tune does not respond after starting Instrument Optimization

If you have Manual Tune open when you start instrument optimization and then click Cancel instead of saving the current tune method, Instrument Optimization starts and the Manual Tune window remains open. After you close Instrument Optimization, Manual Tune does not respond. Close and reopen Manual Tune to resolve the issue. (ST 23556)

Tune and Calibrate - Manual Tuning

GS2 is available when the APCI probe is in use

When the APCI probe is installed in a Turbo V™ ion source, the GS2 parameter is available, but should not be used. When using the APCI probe, set and leave the GS2 value at 0. (SCR 14506)

Display graphs may be slow to update in Manual Tuning mode

When acquiring in Manual Tuning mode, the displayed graphs can be slow to update and the Analyst TF 1.5.1 software might appear to stop responding, particularly if the user switches applications and then switches back. However, the data is collected successfully and the program updates the display when the scan

Page 13: Analyst® TF 1.5.1 Software Release Notes - SCIEXdownload.sciex.com/Analyst-TF-1.5.1-Release-Notes.pdf · The Release Notes for Analyst® TF 1.5.1 Software describe the features of

stops. Updates may be slow for the following reasons: very short accumulation times or high CPU usage.

When using the NanoSpray® ion source in Manual Tuning, the message “Temperature not reached” appears

If the NanoSpray® ion source is installed with the nano DCI interface in Manual Tune mode, on the Sources tab, the message “Temperature not reached” is always displayed. To determine if the correct temperature is reached, open the Mass Spectrometer Detailed Status by clicking on the mass spectrometer icon, and then check the temperature in the Source Temperature deg. C field. The Interface Heater Status will display “Ready”. (ST 23219)

Changing the IE1 parameter for different scan modes can result in poor Precursor Ion selection

When changing the value for IE1, ensure that the new value is entered for both TOF Resolution modes (High Sensitivity and High Resolution) in the TOF Instrument Data Editor. Failure to do so may result in poor precursor ion selection. (ST 25019)

Changing the Q1 resolution during manual tuning may cause the system to stop responding

In Manual Tuning, if users create a Product Ion method with the Store Full Product mass Range feature enabled and then try to change the Q1 resolution on-the-fly, the system may stop responding. To avoid this issue, stop the acquisition, change the resolution, and then start the acquisition again. (ST 25195)

Acquire

Lost communication with Queue Server Control

If users click Abort during a pre-run, communication with the Queue Server Control can be lost, resulting in a mismatch of Device states. This issue can appear when LC devices are included in the hardware profile. To correct this issue, deactivate and then activate the hardware profile. (ST 21836)

Cycle time is not updating properly.

If users change the accumulation time in the Acquisition Method Editor, the cycle time is not updated. To update the cycle time, toggle between the Advanced MS tab and the MS tab. (ST 22405)

Do not use CES if accumulation time is < 25 milliseconds

In Product Ion experiments, CES should not be used if the accumulation time is < 25 milliseconds. (ST 19810)

Real-time display does not update during acquisition

Occasionally, the real-time display does not update during acquisition. It this issue occurs, close and then reopen the data file. (ST 25140)

Acquire - Batch Editor

Samples in a batch remain suspended after instrument error is corrected

The batch must be resubmitted to the queue to continue. (ST 16247)

During batch creation, pressing Tab creates a phantom row

When you create a batch, if you go to the last row in the Batch Editor and then press the Tab key, another row is created. After the row is created, the Auto-Increment or Fill-Down functionality does not work with this row. Also, any rows appended to your batch will appear before this one. When you submit your batch, this phantom row will not be submitted. If a user creates a batch with this extra row, the sample specified in this row will not be collected. Avoid the use of the Tab key to add rows to the batch; use the Add Samples button instead. (ST 14024)

Explore

Incorrect TIC displayed for Neutral Loss IDA data

If you display the TIC of all experiments and then double click the arrow to expand to individual TIC panes, the incorrect TIC is displayed for Neutral Loss IDA data. To correct this issue, close the file and then reopen it. (ST 22762)

PeakView™ software table list does not match scan peak list

The masses of the candidates ion reported in the PeakView™ software table list and the IDA Viewer do not match the corresponding Analyst® TF 1.5.1 software Peak List table. The Analyst TF 1.5.1 software IDA Peak List table contains peaks labeled during real-time peak finding. AB SCIEX recommends that you use the PeakView software to view IDA data. (ST 22587)

Viewing IDA data files

If an IDA experiment data file is opened while acquiring, it is displayed in Explore mode even if the IDA Explorer is set as the default viewer in the Appearance Options dialog box. If the data file is opened after acquisition, it is displayed in the IDA viewer. Samples that were opened in Explore mode during acquisition will do so by default when the acquisition is complete as well. You can open this sample in the IDA viewer if you reopen the file. AB SCIEX recommends that you use the PeakView™ software to view IDA data and not IDA Explorer. (SCR 9805)

“Subtract Range Locked” option appears to be active; menu item in the right-mouse menu does not update

When right-clicking on a chromatogram, the feature appears to be enabled whether or not it actually is. To see whether or not the feature is enabled, see either the Menu bar (Explore > Background Subtract > Subtract Range Locked) or the Explore toolbar. If the icon is displayed as depressed, the feature is enabled.

Real time data display is delayed when using Agilent 1200 DAD D model

The real time data display between TWC and TIC is delayed when using the Agilent 1200 DAD D model. Data written to the file is not affected. To see the entire data file, reopen the file after it is acquired. (ST 16524)

Hardware profiles containing an Agilent DAD 1315 D

When attempting to activate a hardware profile containing an Agilent DAD 1315 D that has an incorrect IP address assigned to it, the device is powered off, or the Ethernet cable is not connected, the Analyst TF 1.5 software stops responding. To avoid this issue, make sure that the IP address is the actual address of the DAD, the device is powered on, and the Ethernet cable is connected. (ST 6408)

Agilent DAD 1290 method missing bandwidth validation

The Analyst TF 1.5 software does not validate the bandwidth values. To avoid any issues, make sure valid bandwidths are entered before saving the acquisition method. (ST 24414)

Purging and priming with Analyst TF 1.5 software does not reset flow rate

When purging or priming from within Manual Tuning or by submitting a single sample through the Batch Editor, users should manually set their system to Standby after the operation has completed.

Purging or priming methods typically use high flow rates. After the purging or priming cycle has completed, the automated purge valve closes, which can cause pressure-buildup in the LC system. Setting the system to Standby resets the pump flow rate to 0. (ST 25393)

DAD acquisitions above 40Hz are not currently supported

It is currently recommended to acquire DAD data at acquisition rates of 40Hz and below. Support for rates higher than 40Hz has not yet been finalized. (ST 25396)

RFID tag information is not stored

The Agilent 1316C Column Oven and 4212A DAD support RFID tagging for the switching valve and flow cells respectively. However, logging of this information is not yet supported in the Analyst TF 1.5 software. This functionality may be added in the future. (ST 25401)

Agilent Custom Injector Program

When creating acquisition methods that use Agilent autosamplers, users are able to create acquisition methods with the Agilent Custom Injector Program. However, upon submission, acquisition will fail. AB SCIEX recommends to not use the Agilent Custom Injector Program with the Analyst TF 1.5 software or the Analyst TF 1.5.1. software. (ST 32592)

CTC PAL / Leap Devices

Issue with multiple trays assignment

The CTC Batch Editor Location tab sample assignments do not work properly if a tray position has multiple trays assigned. If multiple trays are assigned, use the Sample tab to set the sample tray and vial positions. (SCR 12921, SCR 12923)

Message appears when uninstalling CTC Cycle Editor (v. 207)

When uninstalling the CTC Cycle Editor, you need to click No in response to the message Remove Shared Files? If you click Yes, some required files installed by the Analyst TF 1.5.1 software are removed and the Analyst TF 1.5.1 software fails to activate the hardware profile that contains the CTC PAL autosampler.

Hardware profile must be reactivated to use the new custom cycles

To view the new custom cycles created using the CTC Cycle Editor, reactivate the hardware profile. (SCR 13501)

Injection valve switches when CTC method is aborted

The CTC injection valve switches after abort during injection. This can affect the chromatography of the subsequent analyses.

Terminal unlocks when CTC method is aborted

The CTC PAL terminal unlocks when the CTC method is aborted. To re-lock the CTC, reactivate the hardware.

Some injection volumes are not recognized when using the CTC PAL HTC-XT autosampler

During batch creation, if the injection volume is changed to, for example, 50 μl, an error appears. To avoid this issue, use the following injection volumes: 5,10, 20, 30, 40, 60, 65, 75, or 80 μl. Avoid using 15, 25, 35, 45, 50, or 55 μl. (ST 31898)

Dionex

Communication lost between the Analyst software and DCMS link

During equilibration, if the Take over Control option is selected, the communication between the Analyst software and the DCMS link stops and the batch does not start. If communication is lost, then close the Dionex software, deactivate and activate the hardware profile, and then start the Dionex software again. To avoid this issue, do not attempt to take control of the software using the DCMSlink. (ST 29827)

Batches will fail when using a Dionex system and CDS AutoCalibration

If a batch with multiple calibration samples is submitted, the batch will fail two samples prior to the second calibration sample. To avoid this issue, use only one calibration sample per batch. (ST 32379)

Eksigent

Communication issues with Eksigent system

If a communication issue occurs when using the Eksigent system (issues may occur after re-installing or upgrading the Eksigent or Analyst software, or if a sample fails), then do the following to re-establish communication (ST 030395):

1. Deactivate the hardware profile and then close the Analyst software.

2. Close the Eksigent software and then unregister the Eksigent drivers.

3. Shut down the computer.

4. Restart the Eksigent LC/AS.

5. Turn on the computer.

6. Register the Eksigent drivers

7. Restart the Analyst software and then activate the hardware profile.

8. Restart the Eksigent software.

LC Packings Devices

Issue locating reagent vial positions

Famos Autosampler User Defined Program (UDP) does not properly locate Reagent Vial positions. (SCR 12204)

Define pressure in bar units

When using the UltiMate Integrated System, select the pressures in bar units. (SCR 9257, SCR 13863)

Missing vials

Acquisition issues might occur if there are missing vials in a large batch with LC Packings devices (both Famos and UltiMate). (SCR 9353)

Shimadzu Devices

Shimadzu SIL-10AF and SIL-10Axl autosamplers are not supported

The Shimadzu SIL-10AF and SIL-10Axl autosamplers are not supported even though the option exists in the Analyst TF 1.5.1 software hardware configuration editor. Do not select these autosamplers as you might not be able to activate the hardware profile.

Enabling additional devices in the Shimadzu Prominence stack

When additional devices are enabled in the Shimadzu Prominence stack (such as the Rack Changer), a full reboot of the stack might be required to make sure that a hardware profile can be activated successfully in the Analyst TF 1.5.1 software.

Loss of synchronization when specifying short acquisition times with Shimadzu Prominence stack

A loss of synchronization between the Analyst TF 1.5.1 software and the Shimadzu Prominence stack might occur if the acquisition time specified is shorter than the time necessary for the autosampler to complete its rinse washes. Make sure your Mass Spec acquisition method is at least 1 to 2 minutes long.

Pump pressure maximum limit might need to be increased when creating Shimadzu methods

The default pump pressure maximum limit might be too low and might lead to pressure errors on the hardware and subsequent acquisition errors. Therefore, the default limit might need to be increased when creating Shimadzu methods.

No error message when missing Shimadzu deep-well plate

If a deep-well plate is missing in the Shimadzu autosampler, the autosampler fails to detect it and the run proceeds without the software being notified of any error.

Issue when restarting Analyst Service software

If you restart the computer or restart AnalystService.exe through the Windows Service window, the system might stop responding. To help restore the system, power cycle the Shimadzu controller and then activate the hardware profile in the Analyst TF 1.5.1 software. (SCR 13266)

Need Windows local administrator rights to modify hardware profile

To create or modify hardware profiles that include Shimadzu devices, you must be a Windows Local Administrator or have equivalent permissions. When the Analyst TF 1.5.1 software is installed, previously existing Shimadzu profiles will not be usable until a Windows Local Administrator activates the profile. (SCR 11858, SCR 13261)

Reset the device from the controller manually

After an abort or failure, reset the Shimadzu autosampler manually from the controller. Currently, there is no way for the Analyst TF 1.5 software to do this automatically. (SCR 10532, SCR 12921)

Loss of queue functionality

Performing an abort during Shimadzu Equilibrate results in a loss of queue functionality. To regain control of the queue, stop the Analyst Service software. (SCR 9588)

Issues due to mismatch of duration time in Manual Tuning mode

The default duration time for Shimadzu methods is 90 minutes. When tuning with a mass spectrometer scan duration shorter than the Shimadzu time program duration (as in the default tune method), you will not be able to stop the tune run using the Analyst TF 1.5 software once the mass spectrometer has finished scanning. Press Run on the controller to stop the run or change the default Shimadzu run duration to match the MS duration in the Shimadzu method editor. (SCR 9515)

Deselecting “Fail whole batch in case of missing vial” does not work

Deselecting this feature as found in Tools > Settings > Queue Options does not work. The batch fails regardless of whether the user has selected this check box. (ST 23485)
